Yes there are file formats that allow record deletion, while being resistant to corruption. They’re called “databases”. And they’re a bit more complex. systemd gets a whole lot of flak for being some supposed “huge monolith” as it is <http://0pointer.de/blog/projects/the-biggest-myths.html>. Imagine if they had included a full database format on top of that.
