Among others: Pinocchio, and horror movies like "Chucky", "Annabelle", 
"M3GAN".  :-)

"The Happy Time Murders" is set in a world where humans and living 
puppets co-exist.

There have also been a couple of movies / TV show episodes where the 
looney baddie has strung up real people to become puppets (although in 
some cases those people were killed first, so technically they're "dead 
puppets").
