Your issue is that there is a choice to be made for each email account to either trash or archive emails when you swipe to "delete" them. Go to Settings:Mail:Acccounts::Account:Advanced Once there, change the option for "MOVE DISCARDED MESSAGES INTO:" from "Archive Mailbox" to "Deleted Mailbox"
